One early Sunday morning, Squidward attempts to practice his clarinet at his window, but his efforts are interrupted by SpongeBob's blaring alarm clock, causing Squidward's clarinet to get lodged in his throat. Despite Squidward's protests, SpongeBob interprets them as consent to go jellyfishing and convinces Patrick to join them. After freeing his clarinet, Squidward finds SpongeBob and Patrick waiting outside his house. Hoping to avoid their company, Squidward lies about needing to prepare and barricades himself inside. However, SpongeBob's persistent inquiries drive Squidward to sneak away to the deserted Krusty Krab, hoping for solace.
One early Sunday morning, Squidward prepares to play his clarinet, only to be interrupted by SpongeBob’s foghorn alarm clock. After it gets the clarinet temporarily lodged in his throat, SpongeBob misconstrues Squidward’s squeals of protest as a consent to go jellyfishing. Soon after, SpongeBob and Patrick appear at Squidward’s door, asking if Squidward is ready; Squidward denies this, though SpongeBob is oblivious to Squidward’s aversion to playing with them. Hoping for solace, Squidward takes advantage of the Krusty Krab’s Sunday closure and hides there; SpongeBob and Patrick follow Squidward into the restaurant, where Squidward locks himself in its freezer in a successful attempt to hide from them. Unable to extricate himself, Squidward reassures himself that he will be found “in no time.

While hiding in the freezer, Squidward inadvertently becomes trapped as SpongeBob and Patrick search for him. Hours turn into centuries as Squidward remains frozen, only to be thawed out by SpongeTron, a descendant of SpongeBob, in the distant future. Shocked at this, Squidward seeks a way back to his own time, prompting SpongeTron to direct him to a time machine. Squidward decides to escape to a time before SpongeBob's existence, hoping for peace and quiet.
2000 years later, a robotic descendant of SpongeBob, SpongeTron, thaws Squidward out; horrified upon learning he is in the future, Squidward begs SpongeTron for a way to the past, prompting SpongeTron to direct Squidward to a nearby time machine. Assuming SpongeBob to not exist in the past, Squidward travels to a primordial Bikini Bottom, hoping for respite away from him and Patrick; instead, he encounters ape-like versions of the two, and teaches them the sport of jellyfishing in order for him to be left alone. After Squidward poorly plays his clarinet, its sound angers the prehistoric SpongeBob and Patrick, leading them to chase Squidward into the time machine. Desperate to escape, Squidward accidentally breaks a key component of the time machine, causing him to be transported to an unknown location devoid of life or matter.

Arriving in the primordial sea, Squidward's plans for serenity are disrupted by encounters with primitive versions of SpongeBob and Patrick. Despite his attempts to play his clarinet, Squidward's efforts are constantly thwarted by the primitives' fascination with jellyfish. Squidward teaches them how to catch the jellyfish so they'll stop hurting each other, but after he takes the chance to practice his clarinet, the primitives turn on him, chasing him back to the machine.
Realizing he is finally alone, Squidward at first revels in his newfound solitude, but is unnerved by the sound of strange, disembodied voices repeating the world “alone”. Inadvertently discovering the time machine resting underneath the void, Squidward breaks down, lamenting the absence of Bikini Bottom, his home, and even SpongeBob. At these words, the time machine is inexplicably transported to the present, where SpongeBob and Patrick await Squidward’s arrival. Initially joyous to see the pair, Squidward becomes irritated at SpongeBob’s request to go jellyfishing and openly ponders the identity of the sport’s creator; when SpongeBob and Patrick unanimously declare Causal Loop, Squidward states that he will travel in time to rectify his mistake.

Squidward propels the time machine through various eras, including an eerie void where he longs for the familiarity of Bikini Bottom. Overwhelmed, Squidward pleads to return home, yearning even for the company of SpongeBob. The time machine complies, returning Squidward to Conch Street, where SpongeBob and Patrick eagerly await his return. Though tempted to rectify his past mistakes, Squidward resigns himself to the inevitable paradox, acknowledging his role in creating the very game he once scorned.
